Project Trinity is a single-player, physics-based, action game. Players take on the role of defense officer at a secret research base hidden in an asteroid field. The Humans are losing a war against the Antarans and the research base is developing a weapon to turn the tables. The player has control of a prototype of this weapon, a device that can manipulate gravity at great distances, and must use it to protect the station from Antaran forces while assisting Human supply ships attempting to deliver materials to the station. This is accomplished by monitoring the station's radar for incoming ships and using it to view the ships from a top down perspective as they traverse the asteroid field toward the station.

During a mission the player can touch the screen to create a gravity well at that location, pulling nearby asteroids toward its center. Using this technique, the player engages in two types of gameplay: deflecting asteroids from the path of incoming supply ships, or hurling asteroids at Antaran raiders. Destroying the Antaran ships can be a challenge, as they use AI to dodge out of the way and return fire with a variety of weapons systems.
