Der Spieler beginnt seine Reise, indem er Kurs setzt auf die Neue Welt, in der Hoffnung, zu Reichtum und Macht zu gelangen und ein neues Volk und Herrschaftsgebiet zu gründen. Im Verlauf des Spiels durchquert der Spieler erstaunlich detaillierte Umgebungen in vier verschiedenen Klimazonen. Er muss mit computergesteuerten Spielern Kämpfe austragen und mit Personen aus neun verschiedenen Kulturkreisen wie die der Afrikaner, Azteken und Indianer interagieren. Jede Kultur hat ihre eigenen Wesenszüge und Charaktereigenschaften, einschließlich ihrer Vorlieben für die Platzierung ihres Königreichs und welche Art von Handel und Handelsgüter sie bevorzugen.

Während des gesamten Spiels muss der Spieler Echtzeit-Entscheidungen treffen, und es liegt in seiner Hand, die geeignete Strategie auszuwählen, die sein Volk zum Sieg führt. Die Kämpfe in ANNO 1503 Aufbruch in eine neue Welt finden sowohl auf dem Land als auch zu Wasser statt, wo sich die Handelsflotte des Spielers gegen Piraten verteidigen muss, die entschlossen sind, die Flotte zu entern und alle Waren an sich zu nehmen. Dieses völlig neue Kampfsystem ermöglicht eine sehr viel ausgefeiltere taktische Vorbereitung und einige wirklich abenteuerliche Land- und Seeschlachten.

In jedem Reich - ob neu aufgebaut oder bereits bestehend - bietet ANNO 1503 Aufbruch in eine neue Welt ein einzigartiges “Visual-Feedback-System” sowie Tipps und Tricks, die es dem Spieler ermöglichen, den Status ihrer Siedlungen abzulesen, ohne dafür ein neues Menü anzuklicken. Zum Beispiel sammeln sich die Dorfbewohner bei Nahrungsmittelknappheit auf dem Marktplatz vor den Verkaufsständen und planen einen Aufstand, wenn der Spieler nicht angemessen reagiert. Zusätzlich zum „Visual Feedback” ertönt eine Hintergrundmusik, die sich der neuen Situation anpasst.
