I just had a plunge into this and found a few working links via the Wayback Machine:
- Ron Walker's page -- all downloads work
- gamers.org cactus mirror -- just Joerg's Flight Sim 1.0
- D.U.O.'s page -- only download of Shado: UFO Attack
- D.U.O.'s page (newer) -- all downloads work, shado.zip is an updated version
- Barrels in Congo -- congo.zip
- Spanish Civil War
- Flight Simulation 99 by Martin Mager -- found this on a coverdisk from Hallfiry's collection using his catalogue
Files not found yet (Wayback Machine has not preserved ZIPs):
- CF-105 Avro Arrow by Forest Pearson (file name ARROW.ZIP)
- Forest Pearson's FST Archive : Sims -- missing are Sabrejet sim (sabre52.zip), Fighting tanks demo sim (tanks.zip), Soloman Island sim - includes MM frontend (cactus.zip)
- Hog Heaven (hoghv018.zip)
Here's what looks like a useful list of projects.

It looks like Great Air Battles had an even newer version, 3.0, from 1996:
http://www.flight-sim.iup.edu/files/UPLOADS/G/
http://www.geocities.ws/Baja/7979/flightsim.html
Unfortunately the files are not preserved by the Wayback Machine, and I cannot determine if these Flight Sim-themed FTPs were actually preserved anywhere.

I just found a site with several huge lists of projects, but unfortunately many of the individual project pages were apparently not preserved by the Wayback Machine so we only have titles for now:
http://www.mcnett.org/fst/abrown/ or http://www.flightsimtoolkit.co.uk/
http://www.mcnett.org/fst/abrown/archive/simulations/historical/index.html
http://www.mcnett.org/fst/abrown/archive/simulations/fantasy/index.html
http://www.mcnett.org/fst/abrown/archive/simulations/manga/index.html
http://www.mcnett.org/fst/abrown/archive/simulations/military/index.html
http://www.mcnett.org/fst/abrown/archive/simulations/miscellaneous/index.html

Found a few more shareware games by Viper Software (for some reason all the WM links of that guy that I found contained no mention of FST games, somehow):
Berlin 1955
Eurofighter 2005
Operation Black Diamond
Private Pilot

Found another one: gripen.zip. It was mentioned here but that version was not preserved. Unfortunately files saved by the Wayback Machine from 2000 or so are often intact if below 1 MiB, but if larger than that, only the first 1 MiB is preserved. Sadly some of the more advanced projects took about 1.2-1.5 MiB so these files are broken, even if indexed at mcnett.org.

Found the list of Viper Software FST sims:
http://ourworld.compuserve.com:80/homepages/RPURVIS/sims.htm
Unfortunately the page that apparently contained download links for the shareware versions was not preserved by the Wayback Machine.

Recently a topic about FST games was started at VOGONS, some interesting insights/info there too:

In the meantime I found what appears like a better preserved mirror of Adrian E. Brown's catalogue:
http://www.adrianebrown.co.uk/flightsimtoolkit/frc/simulations/civilian/index.html
And here's one more sim I found with this new information: warjet.arc
