A journalist is contacted by genius clockmaker Clarence Flatt, to make an investigative report on his work and legacy. In order to do so, she receives unrestricted access to the Timeless Tower, a repository building storing all his major inventions. After arriving at the place, she starts on a journey to fix the Ageless Clock, Clarence's masterpiece that allows time travel to any point in the past and future.

Like its predecessor, Enlightenus II: The Timeless Tower is in equal parts a hidden object game and a traditional point-and-click adventure title. The player assumes the role of the protagonist, seeing the world from her point-of-view, wandering the many rooms and solving any puzzles encountered on the many connected locations. Useful items can be found laying around, and have to be collected and stored for later use inside the inventory slots at the bottom, from where they can be dragged and dropped on logical and appropriate portions of the scenery to perform a required action or complete a pending task.

The hidden object scenes take place on a separate scene depicting a historical period, where the objective is to put all the items stored at the bottom back to their correct places, like feeding bananas to a monkey and doing other associative exercises. An engraved token is received after completing one of these scenes, to be used on the clock puzzle at the bottom-right corner, where these coins have to be placed on the correct slots, with each group of slots arranged on plaques with riddles. For example, a token with a grazing animal has to be placed in the plaque with the "I only eat vegetables" clue. After being solved, the clock puzzle gives an inventory object required to gain access to the next section of the building.

Mini-games appear on separate screens as well, where buttons and pieces have to be manipulated on all sorts of mechanisms to solve them. A recurring puzzle shows a sketch cartoon with several action buttons surrounding it, where the goal is to find out the correct order of progress by trial-and-error. The hint button at the bottom-left highlights the position of required items and objectives, but takes some time to recharge after use. Cards with a large E can be collected on most hidden object locations, instantaneously recharging the hint button when activated, or used as payment to skip one of the mini-games.
