Flow Free: Hexes is the third game in the Flow Free puzzle series and the main goal of a level is still identical. On the board there are a number of dots with different colours, with two dots for each colour. To complete a board each pair of identically coloured dots needs to be connected by drawing a line, forming a pipe. Pipes of different colours cannot cross or overlap and all of the available board space needs to be used. The game does not use the crossing mechanic of the second game Flow Free: Bridges, but the dots are now organized in hexagons instead of squares. This means that there are now often six connection points instead of four and that diagonal lines are possible.

The game has a Free Play and a Time Trial mode. The game is free-to-play with advertisements. By purchasing any board theme with names such as Fall Harvest, Neon Rainbow, Pastel Colours or Winter Chill, all ads are removed permanently. Included packs largely differ in board size and each contains 150 levels. These packs include Classic Pack, Flower Pack, Rainbow Pack, Sunflower Pack and so on, with board sizes ranging from 5x5 to 15x15. Some are available right away, while others need to be unlocked. Additional packs can be acquired through in-app purchases and real money can also be used to buy hints to help complete levels.
