To clarify that a bit: the mechs are only rendered as 3D models within the battle scenes. Outside of battles, they're sprites, too.

EDIT: And now that I think of it, even outside of the battles, in some of the more cinematic in-game cutscenes, they're sometimes rendered in 3D. Generally speaking: when the mechs can be physically moved around in dungeons/world map/towns, they're always 2D. Otherwise, it varies.
