In Neptune Flux the player takes on a role of a female deep sea explorer trying to find out what happened to her mother.The surface is long uninhabitable, and the last place to survive is in the dark depths of an ocean. You start in a small underwater colonization financed by A.Q.U.A. and move and perform all actions with a mini-sub you're in. While within a shield of a colony, your sub will constantly receive power, but going outside the borer will start to drain your batteries very quickly.

Action which can be performed are written on-screen when you are close enough to perform them (i.e. turn on the valve, or pick up a crate), and while there are minor puzzle-solving included, it mostly boils down to simple exploration and collecting and scanning whatever you can find. When you dock at the colony you can resupply items such as flares which enhance visibility, or boost packs which add speed to your sub for a few seconds, as well as upgrade your sub with better power saver option or better searchlights. The cash to purchase that is given to you by A.Q.U.A. when you make big discoveries or by collecting various scraps and cargo in the ocean. You never run out of cargo as it re-spawns immediately the moment you move a couple of meters away from the place you picked it up.

The sub moves forward and backward with typical first-person perspective controls, but also support going directly up or down, but not moving sideways, like any real submarine. In this open world sandbox you will encounter various an old sunken galleon, WWII U-boat, and other areas which will hold a piece of a puzzle that once combined with all the missing pieces will bring you closer to finding out what happened to your mother. Underwater objects may be difficult to notice with a naked eye alone, so you have a sonar at your disposal which will highlight objects of interest as it blips and scans around.

The game can switch between 2D TV and VR mode at any given moment. In 2D mode on TV screen or a monitor you basically just see the picture ahead of you with slightly darkened corners indicating the sub you're in, while in VR mode you can turn your head to see inside the mini-sub you're in, although it's very dark and doesn't really show much. VR headset does not control the sub itself, but the protagonist inside the sub, while the controls for moving the sub as same as in regular 2D mode.
